In any case, I’ve had good luck with unscented “Hydrocide” at removing pet urine odors – you need to really saturate the carpet and the backing. After saturation, I let it sit for 15 minutes, then suck it back up with a shop vac then let the damp carpet dry. Tammy, it sounds to me like you’re doing exactly the right thing. And yes, the cat may get upset, and maybe a little stressed (especially for the first couple days) but… too bad. She’ll get used to it. No one would blame you for this. Just make sure you put something soft in there for her to sleep on.
Another place toilet odors may be coming from is the wax ring. It may have eroded and needs to be replaced. If this is something you are not comfortable with doing yourself, call a professional plumber.
