Hey, this may be a bit late for the one commenter talking about pee soaked plywood subflooring but maybe it can help someone else in the future. After treating plywood with vinegar, bleach, whatever else, let it dry thoroughly and then use Killz primer on it. Do a couple of coats. This will seal the plywood and hel prevent any residual urine smell from coming up through new carpeting.
I actually like Nature’s Miracle as far as pet stain and smell removers go. You can get it in different strengths. If You’re finding that it’s a tough stain, you might want to try the version made for cat urine. Cat urine generally sticks around more than dog’s, so the kinds made to get rid of cat urine are stronger because of that.
I’ve used the vinegar/water cleaner, followed by hydrogen peroxide/baking soda procedure for the last several years. We have three labs, and had two cats (one of whom is no longer with us). The process worked well for AND odor. Actually, doing the carpet AGAIN as we speak!
Another way to use vinegar and baking soda, a staple in the green cleaning arsenal, is to mix them together in a spray bottle, said green cleaning coach Erinn Morgan, author of Picture Yourself Going Green. I found an area of carpet that one of my cats had peed on twice. It was so bad, it went all the way through to the sub flooring and into the baseboards. I have taken up the carpet and padding and have saturated the flooring with an ineffective odor eliminator. Any suggestions?
Rachel, those things work great and there are enzymatic cleaners designed for use in them. I’ve always just used the ones you can rent from hardware stores so I don’t really have any brand suggestions for you. Honestly, I’d just check Amazon and start reading reviews. Good luck!
1.Vomit – Norovirus (aka the stomach flu) made its rounds through our family at the beginning of December, and it hit us HARD. In fact, it hit some of us more than once (ugh!), and there were plenty of middle of the night accidents where a kiddo with groggy aim missed his “barf bucket” and hit the floor instead. Fortunately, we had spread towels down on the floor, so the carpet was spared of any damage, but the foul odor lingered for days until I discovered Stinkers! I sprayed a liberal amount of Stinkers! on the smelly area of carpet, and within minutes I couldn’t smell the sick aroma anymore – thank goodness! 
Febreeze are some of my favorite products because their spray scent is never too strong. That is exactly how this spray is! It smells good enough to cover any animal smell but not to to strong to make you sneeze or anything.
After you’ve successfully removed the dog pee smell from your home, the last thing you want is to have to start all over again. Dogs may return to the scene of the pee crime if they can still smell their own personal scent, so be sure to clean thoroughly. You can also make the area unavailable by placing furniture or a rug over the spot.
Replace the padding underneath. For stubborn stains that you suspect may have soaked through the carpet into the padding, replacing the padding itself will help a lot. Pull up the carpet, cut a sample of the padding and bring it to a home improvement store to find padding of equal thickness. Cut out the stained padding and replace it with a piece of the new padding.

Trish, most enzymatic cleaners work by supporting the growth of the naturally occurring bacteria that will, over time, break down the urine, and thus, the odor. So yeah, it is possible that it’s still working. However, I’d call them back on like…Friday. At least that way you’ve given it a full week. The thing is, you paid for a service that they said they could do, and if it doesn’t work, the alternative is to tear up the carpet and then you’ve completely wasted all the money you spent on the cleaning service plus you’re gonna be spending more. Before you call them, however, bring other people in the room (as embarrassing as it may be) to see if they smell it, too.
When we moved to our new home, everything looked ok. After a time s nasty smell started coming from the carpet. Then I remembered that the previous owners had cats at home and because we liked the carpet we didn’t throw it. At the end i tried whatever came to my mind to get rid if the smell, but it didn’t help. At the end I called carpet cleaning guys (http://www.mariettacleaning.com ) who helped me out. So these tips above work great if the stain is fresh, but not when it’s penetrated deep in the carpet’s fibers.
